South Africa opened the scoring in the 25th minute when William Troost-Ekong found the back of his own net.
The Super Eagles managed to level matters in the 44th minute when Calvin Bassey headed the ball home as the match ended 1-1 in Bloemfontein.
The win sees Bafana remain at the top of Group C with 17 points from eight games, while Nigeria dropped to third place on 11 points from eight matches.
